You Have Bleach, the Fighters are in english... and The 3rd Phantom is in english too, great game.

You also have Jump Ultimate Stars + the english patch (full translation)
 
One Piece Gigant Battle is coming out in a few days. I played the Japanese version, and it's a fun game.

If you're taking anime themed games, there's a ton more. The best one I can think off the top of my head is Trauma Center.

Oh yeah, this game is great as well. I haven't played it in a while, but it's a fun game.
 
There's Shin Megami Tensei: Devil Survivor.
Pretty animeish and it has multiple endings.

Etrian Odyssey has animeish graphics and all three games are pretty addictive.
If I recall, you can play as a ninja in the third game. Don't take my word for it, though, it's been a while since I've played.
 
And you've got Dragon Ball games. There's also an Inuyasha RPG. Though I heard some Naruto games are pretty good.

If you're looking just for anime-like graphics, try out the awesome RPG The World Ends With You or Golden Sun Dark Dawn (fan translated SaGa 2 and Tales of Innocence are also great!). Or go for Lux Pain and Time Hollow, they're both adventures/visual novel games. But almost every NDS RPG has anime styled graphics (Suikoden Tierkreis, Lufia, Sands of Destruction, Glory of Heracles, Nostalgia...).
 
Bleach, Naruto, and Jump Ultimate Stars are my recommendation.

You might want to check out the Dragon Ball series. Quite fun especially the latest one which I forgot the title.

Two FMA games (Dual Sympathy and TCG), 3 Bleach games (2 fighting type games and 1 S-RPG), SEVERAL naruto games (which I don't have much interest in...), and One Piece: Gigant Battle... Which may not be out in English yet :/

For games that are Anime-themed, but not based on actual Animes, try the Luminous Arc series, Ace Attorney, Another Code (Trace Memory), Hotel Dusk, 999 and... Err Time Hollow and Lux-Pain?

Sorry if most of those were mentioned already but just wanted to sum them all up...

And that's about it? Oh and all the DBZ games obviously...
