It's possible to install it with rxTools but you probably don't want to use rxTools with A9LH, at least not yet. Use AuReiNand or Cakes as they have released versions with good A9LH support and firm0/firm1 write blocking.

But if I remember correctly, RXtools doesn't have a means a means of protection for your SysNAND if you update. Running emuNAND is fine though
yea... but i like the fast boot speed.

AuReinand technically uses fast booting now:
"/rei/usepatchedfw": If you wish to have a slightly faster boot at the expense of up to 3 MBs of SD space, you can create this file. However, remove all patched fimwares from the rei folder if you were using this with the 9.0 exploits and then switched to A9LH, or when I say so with a new release!
trust what they are saying, AuReinand is much better and safer than rxTools if you are using A9LH! (currently)

You just put the files on your SD card and run it (or point your boot menu at it) instead of rxTools.

Think of 3DS CFWs more as loaders and not actual full firmwares, because that's what they are. You can use them interchangeably.

CFW does not effect your emuNAND, it only acts as a means to reading the emuNAND. So you can actually run multiple CFW's on the same emuNAND without ill effect. In fact, I have ran RXTools, AuReiNAND, and CakesFW, all on the same emuNAND, no hassle from any of them. I am even currently running AuReiNAND and CakesFW on my sysNAND without a single problem.
AuReiNAND offers both fast boot and complete Firm0/1 protection from updates, which means that updates can't effect your A9LH install. RxTools does not yet offer these protections, so you run the risk of an update removing your A9LH install.
im on n3ds what do i do with the the file it makes and what about otp0x108.bin?
Just keep your otp0x108.bin safe somewhere, it's not needed for the A9LH install. All you need is your OTP.bin. The website will generate your A9LH installer for your 3DS.
Just make sure your checksum is the same for your OTP.Bin and the installer, you can check online using this site
