So from what I understand from the guide is that the tool works if the theme files are in the same folder as the tool. Is the tool writing a whole theme to extdata so it appears in the Theme Menu because it's not appearing.

To install files with extdata_tool you must write an appropriate script.

Frankly, for themes, just use CHMM or another dedicated theme manager!
