A little while ago, I removed the Micro SD that stores my 3DS home brew. I just booted up my non-homebrewed New 2DS XL today and it said I have an update to install. After a quick installation and reboot, I turned on my 2DS to a luna crash screen.

Well, clearly, it's not non-homebrewed.
Sounds like you need to update Luma3DS.

If you have an r4 card or anything like that inserted try removing it. Also youshould never update the actual 3ds unless it is supported by luma or any other programs

Delete everything on the sd card, download the new luma 3ds zip file, unzip it and put it on the sd card, make sure your boot.firm file is on the root of your sd card, follow the second link given by TurdPooCharger and follow the instructions from that step on. Turn it on and you should get a black screen with a list of other actions, just push start to save as it says on the top of the screen and it will restart.
This happened to me this morning when I turned on my old 3ds XL and tried updating it, I did this for mine and it works fine now.
