So I was planning on taking the 3DS port of Sonic 2 and shoving the first 4 genesis titles in it, as well as the lock-on titles (with the exception of blue spheres, sadly)

Are all the ROMs seperated so I could set the Original mode to Sonic 1 and 2, Ring Keeper Mode to Sonic 3 and Sonic and Knuckles, and Super Sonic Mode to Knux in Sonic 2 and Sonic 3 & Knuckles?

The plan was like this:

NOTE: ROM region and mode type (replacement ROM)

Japanese OG ROM (Sonic 1)
US OG ROM (Sonic 2)
Japanese Ring Keeper ROM (Sonic 3)
US Ring Keeper ROM (Sonic & Knuckles)
Japanese Super Sonic ROM (Knux in Sonic 2)
US Super Sonic ROM (Sonic 3 & Knuckles)

I have made a mockup for a custom banner and icon if that's also possible

Cool, but i doubt you can link a modded version with these games here, because, you know, piracy

true, but first I need to acquire the seperated Onic 3 and Sonic & Knuckles ROMs as well as the S2&K ROM, IDK if that's legal even tho I've bought the games off of STEAM, unless theres a program to do that with or something

If you just google the roms, it's illegal.
If you dump the games on your own, it's completely legal to use it as long as you don't share it.

speaking of, is there a program out there that will allow me to separate Sonic 3 and Knuckles and the dump them as well as Knuckles in Sonic 2, or would I have to buy the carts and dump them manually?

If you bought sonic 3 & knuckles on steam, they provide a rom for you. The purpose is to allow players to do mods that can be publish for steam workshop which can be shared and used in the "sega game room" that works with the game you purchased. Any game you own from this collection appears as "DLC" for the collection. You can find legal roms for every game in the "uncompressed roms" folder. Just rename the file extension from 68K to BIN and load it in any common emulator. If a game has multiple regions languages for the rom, they are included.

I did find these a long time ago and have them stored in an official ROMs folder on my PC, but there are a few issues here

IDK if it's possible to seperate the S3&K rom and lock Sonic 2 onto the seperated & Knuckles ROM, and then there's my lack of programming knowledge as I can't disable level select or cut the games to the first zones (to avoid piracy)

Why would you want to disable level select?

as I stated above, to avoid allowing users to access the full game, as that would be considered piracy and I don't want Nintendo, M2, or Sega on my ass, I'm already in some deep water because I don't understand how to dump virtual console ROMs.
