it on yuzu and it is set up the same way it was when it was just working, i just updated today with all of the codes being updated as well
Then just use what you had if it was working.

You can give yourself rare candies with pkhex.
If you have the Item++ cheat activated, it will increase your amount of rare candies (or any item) by 1 when using it, so you can increase the count that way.
I personally don't do codes for specific items. The 500x pokeballs and berries cheats are only for BD as they have been updated by @SkyQueen.

Your message makes no sense. You can't both "get the legendaries items" and "azure flute is not found in my bag", not have the item. Also pkhex's misc edit has nothing to do with editing the items you have.
I use Pkhex MiscEdit to unlock the events and at the same time get the items... Darkrai no problem.
Shaymin the item is well in my bag but the cinematic did not unlock, the Professor Oak is in front of the stone wall but impossible to speak to him... I walk until the flowered paradise and shaymin is not there

There will be certain flags that have to be set. Try finding a youtube video or a post specifically about what event flags need to be active.
