Uhh I dont know, if the shorts are still there without the chips maybe they are caused by the SoC? Are there caps directly under it that are shorting as well?

What resistance to ground are you getting on the 3v3 rail?
If its a full short something may get hot when you apply power, see if you can feel anything.

I got the same problem on a motherboard and for me the short comes from the SoC.

Check the resistance value on the 2 capacitors I circle on the picture, there is huge chance that they will be shorted too. I tried removing the capacitors and injecting some voltage but nothing got hot on the board.

In one of his recent videos tronicsFix got the same issue, capacitor shorted even after removed PI3USB and he said that it is not fixable, check at 17:49

When the 3v3 rail has a short everything on it will show as shorted, try removing the 3v3 buck regulator next to the 2 caps you just removed or do as prolls said and inject 3.3v into the line to see if anything gets warm
