Different areas of NAND. The system files are in a more protected area, where non-kernel homebrew wouldn't have access.
Just as a general rule, userland homebrew can't brick any device, as it doesn't have higher priviledges than games, usually having even LESS. It's when using a homebrew that has kernel access when things CAN go haywire. That is usually why such high-profile kernel tools are not released early, but rather worked on and on by their devs to ensure they won't brick consoles due to a random glitch.
