Sync problem with wiimote since downloading Nintendont

First time asking a question on a forum, so I hope I answer all the questions I'm supposed to answer...

Since the moment I downloaded nintendont and started playing, I've been having syncing problems with my Wii remotes.
I have a Wii pal with home-brew for a year and a half, worked amazing on usb loader gx, played multiplayer with multiple remotes, but everything stopped working well since nintendont.

Here's what I tried to do until now by instructions from this forum and reddit:
*tried to unplug the power cord for a few minutes then plug it back, then sync the remotes in the system menu - didn't work.
*tried to re-install the cIOS - didn't work.
*tried to turn on my Wii, then sync the remotes on the system menu and enter homebrew channel. Remotes stayed in sync until I entered usb loader gx, then two remotes de-synced and the other two stayed in sync. Weirdly, the two remotes that stayed in sync, also stayed in their player number (for example, if one remote was player number 1 and the other was number 4, they stayed the same. Remotes who were players number 2 and 3 were de-synced)
*in one of the forums someone suggested to delete the GXGlobal.cfg file - didn't work.

Native control is off in nintendont, so I checked that too already.
Didn't try it, but I think the remotes will sync properly if I use nunchucks? Seems like the right logic, but I might be wrong...

Keep in mind that I go by instructions and I don't really understand everything, so if you can explain it to me, I'd be more than glad.

I did many many things different forums suggested, can't remember everything, the things I didn't understand completely - I didn't do.
All remotes are original remotes, two have built in motion plus, but it never gave me trouble when it came to usb loader gx.
I don't know if I have NAND backup, my brother did the homebrew process on our Wii console a long time ago and stopped in the middle, I picked it up and continued the process from the installing cIOS part...

I'm sorry man, I'm having the same problem. My wiimotes won't sync for nothin, I tried unplugging the wii for a while, taking out the batteries, clearing the sync data, pressing both sync buttons, holding them down to 15-20 minutes. This is stressful, I hate the wiimote sm for that, you can't use any other controller to scroll thru the menu I'm so pissed rn. This started happening when I tried pairing my switch pro controller to the wii.
 
I don't know how Nintendont would cause a long term problem with Wiimote sync. While it's true that it uses a custom, lightweight Bluetooth stack, it doesn't alter sync data. To be honest, this might need better insight from one of the actual code monkeys - I'm just a guy who isn't completely clueless when reading technical writeups and source code.
