If GC emulation really isn't viable, would n64 work? RetroArch's mupen core runs pretty bad on the switch, and has lots of frame pacing issues :(

What is this nonsense? lol
To me almost every game I played on Mupen64+ Next has run incredibly well.
Only a selected few Rare titles struggle, but commits from months ago have addressed some of those issues.
I don't know why people still want N64 injection on that crap when RetroArch's is superior in every way.

Lots of frame pacing issues and stutter, certain parts of mario 64 lag regardless of resolution settings or overclock, such as when you play with mario's face on the title screen. It's not really viable, at least on my end. Doesn't seem to matter what game I R-override, and even turning on and off airplane mode didn't do anything to help

Well I 100% Mario 64 in it and I didn't notice any stutter or lag at all (outside of the obvious areas like the Bay or so)

Can you share your settings? Can you go to Information > Core Information when the core is loaded? It's not just mario 64 btw
I use mostly default settings for almost everything. Delete your .cfg file and try again.
If for certain games you are having issues with, try enabling/disabling framebuffer, and if the game needs framebuffer, then try enabling/disabling some of the RDRAM options, like color depth and so.
You need to close content and reload the game for the changes to take effect.

Once you have the perfect setting for a certain game, make sure you click on the game's name under "Options" when the game is loaded, and that will save a specific per-game override, which will save the settings and options for that game only.

I've reinstalled retroarch several times and played around with the settings a lot. Are you on NRO RetroArch or NSP? I'm on the former. If you could also take a screenshot of what version the core is on and if maybe I need to manually update the core, that would be useful

I'm using the latest nightly of the core. Post sound fix after the servers hack.
And I'm using the NRO by using title redirection on BotW.

This is more than an emulator. It seems something like a mini OS to load specific games. As was the Wii mode on WiiU or GameCube and Nintendo Arcade mode on Wii. Something like they mentioned in Reddit about the Medroid Prime Graphics Engine, but in this case it is the Mario 64, Sunshine and Galaxy games. So throwing away other ROMs is not so easy.

They will require more than just LayeredFS anyway. NES and SNES Online require some Kips or Cheats enabled to add more unofficial titles.

I share these files for those who want to place new games in Super Mario 3D Alls Star.

They just have to change 01_UNSMJ3.002.bin for a new ROM in .z64 format and edit 02_UNSMJ3.002.cfg with the compatible "idle" and the necessary settings to improve its compatibility.

It is currently configured to work with Majora USA 1.0

You can use this information, and the information in this thread, to create new NSO-style titles.
