If I downloaded pokemon crystal virtual console with fbi through a cia can I still shiny hunt in it?

The Virtual Console version is no different than the original Crystal, so the odds are the same and there shouldn't be a reason that you can't.

The added benefit of the Virtual Console version is the Quick Save function which might make it easier, though.

No, it should not.

Alternatively, you can also Inject your own Crystal ROM if you have it and it will install as CIA and work exactly as a Virtual Console.
The Version I linked is Build 28, which is what I'm using. The biggest difference is that you can set the Box Art and Screen Shot icon to better suit you.
