If your console is part of the New 3DS family, you can enable CPU overclock with Luma3DS.
It works as with NTR CFW, and boosts the clock of the CPU to "New" (804Mhz I pressume) parameters for all games, or it can activate more cache memory for the the CPU... or even both at the same time. The issue is, some games crash with this options, and it doesn't make a huge difference at the end with most games.

Not really overclocking. It just prevents the system from downclocking the processor cores - no worries about heat management.

It works a charm with MGS3D, though. Any game that chugs at O3DS clock rates will be helped. It can't help if the GPU is the bottleneck, though.

Well, yeah it is not real, but for not enhanced New 3DS games works as an overclock.
And yeah, the big problem is the GPU bottleneck with a lot of games, that it barely makes a difference with some or it doesn't at any noticable degree with others.
It's nice to know that it would help for OPs (since I haven't tried it), but is good to always try anyways since there's a lot of unknown info about this for most users, and it doesn't hurt in a drastic way.
