Same thing happened to me, and deactivating the cheats did nothing since they still worked. I tried the solution stated above but my switch kept saying that there was an error in atmosphere and that I should reboot it, which i couldnt. It only worked again once i deleted that ini file from the configure folder. I even tried to delete Edizon because i couldnt go pass Yaldabaoth in Xenoblade Chronicles and it wasnt until i deleted the exact cheat for Xenoblade Chronicles that it worked and I could play normally. Honestly idk why it happens but I found out that deleting the cheat might be the best choice.

I have the problem, that every time i start a game edizon activates all cheat codes.
What I tried so far:
Start the game.
Go back to edizon.
Deactivate all cheats.
Go back to the game.
Play a little bit.
Save the game.
Kill the game.
Restart the game, but all cheats are active again.
If you have any old atmosphere version files, they should already contain a 'system_settings.ini' file in 'config' folder. I think you should use an earlier version of the atmosphere like the one used to run CFW 9.0 onwards. Any how, you can simple replace the 'system_settings.ini' file from the old one to your new atmosphere 'config' folder. Also, dont forget to delete the 'system_settings.ini' file in 'config_templates' folder that is there in the new atmosphere folder. This helped me.... hope it helps you guys too .

It was good on mine older AMS 14.0.4 but now i update to 16.0.2 it start to enable cheat auto again.

Thanks so much! Read other responses but I always ran into problems. Your answer was very simple to understand and fixed my problem! Now I don't have to play Skyward Sword with everything maxed from the very beginning.
I'm having the same problem, I changed it from 1 to 0 in the system settings file a few months ago.. which worked.
But recently it's always activating the cheats again, I can't even turn them off. When I go into Edizon and untick them all, go back into the game and the cheats are still active. Checked my system settings file and it's still set to 0.
Really confused, I'm running Switch Version 9.0.1 (haven't updated in a while, so no idea why it stopped working) and Edizon 3.1.0
