Hacking sysnand and emunand linked

I'm using SX OS on my Switch Lite with my emunand installed as a hidden partition, and whenever I change a setting in emunand it also changes in my sysnand which has resulted in my wifi being turned on in sysnand and an update downloading, and now I'm getting an update nag in emunand. Is there any way to fix this? I tried booting to sysnand and restoring it because that worked on the 3DS to unlink sysnand and emunand, but it restored my emunand as well.

sounds like you're not actually in emunand, but I don't know anything about SX OS to even begin to help.
can they be linked like this?
I'm definitely in emunand because when I open the gallery it opens the SX OS menu like it's supposed to. I should also add that when I first set up emunand, all the games I installed in emunand disappeared from emunand and appeared in my sysnand after a reboot... a restore fixed the problem but now settings are crossing over.

isn't that supposed to open in SX OS period, not just emunnd but if running it on sysnand also?
atmosphere has a way to see if running in sysnand and emunand, does SX OS do that also? if so can you check to make sure you are in emunand?
No, if I open the gallery in sysnand it loads the regular gallery, no the SX menu

If I can remember correctly after you set up emuNand, I think you have to format your system nand.
Don't do it on my word though....wait till someone confirms.

Now I’m basing everything I know on atmosphere, again so I apologize if this doesn’t help but I can run stock sysnand and run sysnand with atmosphere. It sounds like you’re running SX OS in sysnand and then booting into stock sysnand as well.

if you’re truly running emunand on an SD card, anything you do there should not happen in sysnand
It's definitely running from my SD card, I can see the emunand folder on there. On my regular Switch running SX OS, no changes in my emunand appear in sysnand..I'm hoping this isn't normal behavior for the Lite.

I tried doing this already because that's how I fixed a similar problem on my 3DS, but it resulted in both my sysnand and emunand being restored, and then after going through the set up prompts in emunand it said my SD card was used on another Switch and had to be formated.

The folder doesn't mean you are in emuMMC. Its just a folder. You should check the firmware version in system settings to see if you are really in emuMMC or not because it sounds like you are not. emuMMC and sysMMC are not linked whatsoever.
