Even with PegaScape (Caffeine) exploit?
Use Fusée Gelée. As stated before, it's more convinient, and works on every firmware.

So what do I need a RCM payload for?
Depends on which one you want to use. Atmosphère's fusee-primary.bin, which you can find here. Or you use kosmos. This all-in-one package contains custom bootloader (hekate) and atmosphère. Hekate loads the cfw automatically. And it is beginner-friendly in my opinion.

I am familiar with linux and scripting, should I still use kosmos?

It shouldn't be customizable. It loads automatically a cfw you want. Thats all what i wrote. And for beginners it is enough. It contains a toolbox which can enable/disable (like stated above) sysmodules. You can set up a bootlogo if you want. AutoRCM can be enabled from the hekate menu if you want. Enough customization?
 
Guess so, I'm looking to run the sys-clk module right after finish setting up Atmosphere/Kosmos CFW.

Changed out the thermal paste of my Switch with some Kryonaut already.

I recommend the following steps (if your Switch is vulnerable, of course):
  1. Make a NAND backup with Hekate if you haven't already. Store it somewhere safe.
  2. Make sure the SD card is formatted as FAT32.
  3. Remove all CFW files/folders from your SD card (that would be folders like /sept/ and /atmosphere/)
  4. Download the latest Atmosphere from github
  5. Download the latest fusee-primary (next to Atmosphere)
  6. Download these signature patches
  7. Put Atmosphere and the signature patches onto your SD card
  8. Put the SD into your Switch
  9. Launch Atmosphere using fusee-primary

my way of updating - works everytime without any issues.

Updated to the latest Atmosphere 10.2 and when I run GZDoom I get error:2168-0002 program:010000000000100D. RetroArch also crashes when I try to go online or browse the menu but the program is 0100000000001000. I'm also using the latest Sweet Patches. What am I doing wrong? I formatted the SD card and installed everything.
