So to start, I am using a Lexar 32GB flash drive. I put my gamecube games in like-games/ISO's/ yet for some reason no matter how much a fiddle with custom paths and settings, gamecube games won't show up on USBloaderGX, they do however properly show up on Nintendon't.

Please check in the Menu settings from USB LoaderGX under Show Titles if "GameCube Games" is checked:

USBHDD:\games\Super Mario Sunshine\game.iso

If this is on WiiU dont use USB Thumb Drives/Sticks you can wreck them just stop working!

Did you checked the right order/names for the games as @CORE suggested ? :)

SD or USB:/games/Zelda Wind Waker [GZLP01]/game.iso
SD or USB:/games/Tales of Symphonia [GQSEAF]/game.iso
SD or USB:/games/Tales of Symphonia [GQSEAF]/disc2.iso

I organized them like that, but for some reason they just don't show in USBloader OR in nintendon't when I organize games like Game title/ Game ID/GameISO

@jeffyTheHomebrewer You dont use that stick on Wii U do you? Apparently it can blow them Nintendo even warned against it.
WHAT?! How can a USB stick make a Wii U explode?? Yeah I used it on the Wii U, just before one of my pets (It was ether my dog, Lulu, or my rabbit, Bun Bun.) And after I found that the Power adapter for the system got slightly chewed, I put away the whole system. (I was manly playing Wii Game on the Thang Ding cause' the GamePad charger broke.)

LOL not the WiiU the USB Stick I have also read others here talk about it , Just stops reading even when plugged into PC think it to do with the Voltages in the WiiU Ports I dont mean literally Blow up. I have not personally tryed mind you no need to.

There is your problem unless its a typo.
The folder structure should only be be 2 level deep.

and make sure it is
SD or USB:/games/Zelda Wind Waker [GZLP01]/game.iso
not
SD or USB:/games/Zelda Wind Waker [GZLP01]/Zelda.iso

Actually I tried it just now on SD Card, didn't work even when i changed the settings.

Hello.:)

Did your try any Wii games on your USB Drive ? Will they be displayed?

Its sad you can not test an HDD.That would make it easier to isolate the error.

Then its maybe time for a Syscheck from your Wii.:(

https://gbatemp.net/threads/modmii-for-windows-official-support-topic.207126/

You can do it by yourself using ModMii and download under Apps the "syscheck tool" for your Wii.
After the Check the created syscheck.csv file is to be used on the ModMii "Syscheck Updater" to get sure your Wii is up to date and you have no IOS issue(s).

Thank you.:)
