The factory either flashes one EEPROM, and clones it to ROM chips, or it's flashed to the ROM chip, and then permanently blows an efuse to make the chip read-only. Not sure, but it's gotta be one of those.

Isn't their an option to have some flashcarts autoboot an NDS file?

That may be an easier solution.

go find a way to write to the flashchip of your flashcart to specifically write that nds file on it

I need to flash it not boot an nds file

What are you actually trying to achieve that would not do with autobooting?

If it's just something "you think might be cool", then you'll have a pretty big hobby project ahead...
(I don't think there are any tools for this, I hope you're good with lower level programming..)

AutoBoot:

Positives:
  • Super fast/easy
  • Much better support, no file size restrictions
  • No chance of bricking
  • Better compatibility.
  • YOU CAN SAVE!
Negitives:
  • Delay when booting games,
  • Can't change Icon,
---
Flashing NDS file:

Positives:
  • You get to see the game icon.
  • Boot the game faster.
Negatives:
  • NO SAVE SUPPORT
  • Could brick some flashcarts (mainly clones, like with ntrboot)
  • File size limitations.
  • Unknown Compatibility.
  • File size restrictions.
  • Play only one game at a time.
  • You'll have to make your own mod tools.

I want the game icon part xd.

If that's all you want, I'd say it's REALLY not going to be worth it.

You'll have to reverse engineer the updater app, and modify the spoofed chart header.
Keep in mind, that that spoofed header is the only reason it boots on a dsi or 3ds...
I don't know how much of that data is actually checked by the 3ds, but modding that could make your flash cart unusable.

If you're actually serious about doing this, (changing the icon, and autobooting the game) then you could try to get in contact with the guys who worked on the (single system) ntr boot installer.

But if you can't even fully understand this, You really shouldn't even bother.

Not trying to be mean, you just gotta be realistic,
Are you actually willing to spend a few weeks learning C++,
Then maybe a few months to get to the point where you can understand, and implement the existing code,
All for just the possibility that you can change the flashcart icon?

If not, sorry, but I guess your quest ends here.
