To pu it simply, as a child i LOVED Pokémon Stadium 2, to the point i clocked an absurd number of hours with it.

So, now we have Pokémon Gold and Silver on the Virtual Console, and since 1.6 Project 64 allows to use gb roms and saves with a controller plugin that emulates the Transfer Pack.

I've been serching, but can't find a method to extract. Is there a reliable way to extract both the rom and save? I'm REALLY interested on it.

Use Decrypt9 to dump a CIA.
Asia81's Hacking Toolkit to extract it.

The rom should be the largest file in the romfs, not sure what the file name would be

Thanks! Would that include the battery save file?

Depending on the region the ROM is insde the "ROM" file in the extracted RomFS. It's named by an aplhanumeric string and ends in a numbered binary like "CHFKODHU.174" or similar.

Just rename it to .gb/.gbc accordingly and there you go.

FBI can browse the romFS of installed cias. You can locate the rom and copy it that way.

I think you mean GodMode9 can, unless FBI added that feature recently or that was a feature of FBI that I wasn't aware of.
I don't remember anymore :x. I don't have my 3ds with me to test, but I know with one of those two tools you can directly browse the romFS, and I have vivid memories of browsing the extdata with FBI.

I don't ever remember seeing FBI having the capabilities of browsing the romfs, only GodMode9. :/ If you or anyone knows how to do it with FBI, please give instructions on how to do so.

Finally did it. Thank you all ^^

Curiously enough, i'm playing the Spanish version, but the clock shows as corrupted using the savefile with the spanish version of Stadium 2. However, if i use it on the UK/english version it works like a charm.

Now i only need to extract the battery file whenever i make enough progress. I'm quite happy :3
