Alright, so after a reboot I'm once again met with black icons on some homebrew/games I had installed. When I click on them, Luma gives me a "card removed" error. The SD I'm using is not even that old. It's a 32GB Lexar I bought around a month and a half ago. Software management displays them as question marks with zero blocks of data used. Why does this happen?

Did you update to the latest firmware?

Okay, it seems that I can't even delete the dead games/homebrew. System management won't let me and FBI crashes on Titles. How can I proceed? Sorry for the little bump.

Delete them manually with a PC.
That's a pretty weird issue though. I've had black icons before but they went away after updating the firmware, I think it was just system titles showing up by mistake, since none of my installed CIAs were missing.
It could be a bad/fake SD card. Where did you buy it? Try scanning it with h2testw (slow) or FakeFlashTest (faster but not able to detect small amounts of damage)

In my case, some homebrew is missing and replaced with the black icons. I'll try using the solutions you suggested when I'll have more time.

I just dealt with an issue very similar to this. (Homebrew getting the "card removed" error) I just had to backup the data from my sd card, reformat it, and put the data back. I didn't lose anything from the card and all installed titles returned and launched just fine.

Edit: For reference, I'm using a N3dsXL with a PNY 64GB card

Woah nice, I'll definitely try that.

Have you tried cleaning the SD slot with compressed air?
Not sure if that could help tbh. Both the slot and the SD itself look quite clean.
