I just have to question the OP train of thought
If your cleaning, why did you delete something of 0 KB?
FROM NAND?
If it was 0 KB, for all you know maybe it was just a size of .009 bytes (b)

Because FBI doesn't go smaller then KB.

Maybe try using recovery mode and update. You can acess it by holding these buttons on boot A+R+L+Up(DPad) then let it update.

There were some demos on my system that I wanted to delete, one I couldn't find and I thought that file was it.

When normally booting the system, the background music is playing for a few seconds and I can move around for a few seconds. Thank. Everything freezes up.
When trying to boot without SD card it won't boot.

I know what I did was stupid.
I hope there is a way to fix it...

I've been trying to pinpoint which file you deleted. you used a memory usage app to erase a question mark item. what's the name of the app? what file you deleted? and how you got there?
 
Why did you navigate into a folder that was NOT your SD card? The only time we did that, was when copying the Luma payload into the CTRNAND. Anyway, the only thing you can do now, is buy a new N3DS, and buy it before all the 11.2 stock runs out.
 
what did you use to delete the file? FBI? can we see some pic's of the issue?
Restoring the nand should fix the issue, it doesn't make scene that a restore didn't work.
 
I really believe he must have used CTR NAND. The only ?????? file I can find on my system is a 3mb file, so it doesn't match. I haven't manage to find anymore under titles. Since the NAND restore doesn't work, it must be in the CTRNAND somewhere?

Doesn't a NAND dump contain CTR NAND? I mean a dump can be used to restore a system to an earlier system version. It SHOULD work. everything on a 3ds is stored in the one single chip.

I actually don't know to be perfectly honest.
 
The guy came here for help; as tempting as it is to jump on him for doing something stupid we should try to either post something helpful or nothing at all.

P.S Good luck explaining your situation to nintendo.

I'd suggest saying you bought the system second hand and received it in that state. Also keep calling until you get the response you want (expect to pay something to fix it but it beats having a paperweight). I think there's even a guide online with suggestions on what to say to nintendo when you've got a brick.

When I use a new SD card the system won't boot.
Should there be a file on the SD card the system uses to boot or should it be formated in a different way.
I still have hope the SD card has something to do with my problem.

When you go into settings on the 3DS menu, you have a option for memory management. There you see all the games and apps you downloaded on your system.
There was the file I deleted located, so I didn't think it was a crucial system file.
The file had no name there was a question mark where the name should be.
Deleting took several minutes, I don't know if the system powered off before it was done.
The system was off when I got back to it.
 
I have a few questions.

First, what brand is your SD card?

Second, do you have another SD card and if so, have you tried that?

In order for you to boot off a new SD card, you will need to download Luma3DS and place it's Arm9LoaderHax.bin file on the root of the SD card.

After doing so, it will boot into the configuration menu, where you must set:
  • Autoboot SysNAND
  • Use SysNAND firms if booting with R
  • Show NAND or user string in System Settings
Leave all other options alone, and press the Start button.

If it boots properly, and nothing freezes, chances are you had a bad SD card, and in that case, post below and I'll give you some instructions on how to return FBI and other CFW programs to the console.

In the case that this doesn't fix the issue, please post below about that and we'll look at other possible causes.

For the others reading this thread: Some people in here were saying that nothing he did could cause this or that he "must've" deleted a system file, but those conclusions I'm finding quite rash.

To me this sounds like a classic case of serious SD corruption and/or a fake SD card. Yes, SD corruption can cause the home menu to hang, and other various symptoms he is describing, I know because I've seen a similar case, firsthand.

Have you tried booting without an SD card?

.. He already said he tried it. But I think this might be because he didn't follow the guide fully and move the arm9loaderhax.bin file to his ctrnand. Now that he's explained his problem properly I'm not too sure if he's actually bricked. Can you even delete crucial system files from the System Memory Management found in the Nintendo 3DS settings? I doubt that. So what he deleted can't be crucial to the system.. The SD card may indeed be corrupted but until he's tried a new SD card with the appropriate files on it we won't know.

If arm9loaderhax.bin isn't on your sd card and you haven't finished the end of the guide then it won't boot up. Once you finish the guide and copy arm9loaderhax.bin to the ctrnand it will boot with no sd card.

EDIT: I only read over that properly so there could be just something wrong with the SD card if it's freezing.

Put arm9loaderhax.bin on another card and see if it boots and works properly.

if the file you deleted had three question marks then you deleted the system transfer app. i dont think you can recover from this since you deleted a system title.

I highly doubt you are bricked. Since as @Distrance pointed out you cannot delete a system app from system data management. Even if it was a system app it should had been resolved with a NAND restore. OP can you provide us with a screenshot of your SD Card folders and can you try using a different sd card.

There is no system title you cannot restore with a working nand backup
