Homebrew I can't run custom DSiWare apps on my O3DS

I once had patched TWL FIRM and I did as AuroraWright's troubleshooting guide said, I reinstalled the non-patched TWL FIRM, but I still get the error when booting. @Apache Thunder I am trying to boot your R4 Stage2 CIA and I could boot it when I used it on my menuhax with Luma3DS and I did a complete format of both my system and SD card and installed a9lh and now I have this problem. I also can't run TWLoader. :/ Please help.

I can't help you with the R4 Stage2 CIA question but I can help with the TWLoader. First off did you install "TWLoader - TWLNAND side.cia" from SD:_nds\twloader\cia\ and then install the "TWLoader.cia"?

Where does it say that? It just needs to be installed, not copied.
Weird, every time I've had to copy over from SD to TWLNAND and then install. So you can just install it from the SD and it installs to the TWLNAND side? Because the storage space never changed for TWL partition in the past when I had tried it that way. I'll try it again the way you said.

Edit: Well that time it installed to the TWL partition the way you said. Thanks for clearing that up.

While I had Luma3DS on my menuhax I installed both TWLoader and TWLoader side on only EmuNAND and it worked until I click to start the game, then it says the error just like when you boot normal DSiWare, I couldn't install TWLoader side on my SysNAND because I couldn't even access SysNAND. That was the reason why I formated both SD card and my 3ds, I've installed a9lh and installed TWLoader and TWLoader side to both EmuNAND and SysNAND and when I launch TWLoader on either SysNAND or EmuNAND it shows me the "Homebrew" text on both screens, goes black for a few swconds and then it gets me back to the menu with an error message saying that the system will be restarted.

Are you still using the emuNAND?
Yes, I always use EmuNAND.

Yes, I always use EmuNAND.
If you are running A9LH, stop using the emuNAND. There's no longer a need to continue using emuNAND.

So I can update SysNAND without worrying that it will delete Luma3DS and a9lh?
That won't happen. All the current CFWs use FIRM0/1 protection and has been tested to withstand Nintendo updates. This isn't the old MenuHAX days anymore, Nintendo can't do targeted updates to remove A9LH.

All 5 cias mentioned in that section already installed in a9lh cfw sysnand?
