Assuming you actually have a9lh installed and are running the latest stable Luma, yes it is safe. To check if you have a9lh, hold down select while booting your 3DS and you should see a configuration menu. But first, update Luma by downloading v6.6 (or whatever the highest number is) here and replacing the arm9loaderhax.bin file on the root of your SD card with the one from that 7z archive. Also consider enabling the "Show NAND or user string in System Settings" option in the config menu.

The only step you need to take is to update Luma to the latest release otherwise it might not work until you do. Not exactly a brick since it can be fixed by removing your SD card and updating Luma via your computer but if you are below Luma v6.5 then your 3ds either won't boot or some things might not work properly after installing the latest update.

Forgot to add this: Be sure to make a NAND backup with hourglass9 before you update. While the latest update is safe it is possible that future updates won't be and if you don't have a NAND backup then you would have a full brick (note that you can't use a NAND backup on a different 3DS).

Now that you have A9LH, system updates should be perfectly safe. You don't need to perform any extra steps, although it is a good idea (but not mandatory) to make sure your Luma is up to date before performing a System Update. Look for Lumaupdate in the "Title DB" section of FBI, then install and run it if you haven't already.

How can the 3DS show that there's an update though? If he followed the guide to setup A9LH+Luma then he'd already be on 11.2. And on that note, the guide explicitly tells you that updating is safe.

That message shows up when you delete a system title on the latest firmware. "Updating" the system will reinstall the system title.
