Homebrew Homebrewing 2DS - Question

Hi guys,
I'm owner of new 3DS XL and 2DS and I'd like to homebrew my 2DS, just to keep my N3DSXL untouched. I have a question regarding savegames. Will everything be compatible between those two consoles? I mean, if I use Savegame Manager on homebrewed 2DS and for example edit some things in PKHeX, load it back to the game cartridge, the save will be still visible and fully working on N3DS XL? I'm confused because of this "Otherapp/ropbin payloads" thing. New 3DS (XL) uses a "NEW" branch (or whatever you call it) and every other version of xDS console are obgliated to use the "OLD" one and I'm wondering if this somehow affect the savegame format.

You use these otherapps/ropbins only to install an exploit on a certain game to use it as an entrypoint for homebrew, it has nothing to do with dumping/injecting saves on common games.
So if you use your 2ds to dump, edit and reinject a save into a cartridge, that cartridge will work without problem on any 3ds

I'd like to ask one more question about save managers. Which one do you recommend? On http://www.3dbrew.org/wiki/Homebrew_Applications#Save_managers there are 3 different listed. The first two seem to be abandoned, but I think it's still better to ask someone experienced.

jksm is the one most of the people use
Thanks again. I'm not sure if I should write it here, but since you told me that JKSM is the most popular I've checked it and read in its OP it doesn't require booting into homebrew menu. Does that mean that I don't have to install homebrew on my console and I can use on unmodified console?

Nope, it means you'll have to install a CFW.

As @SomeGamer said, there are two versions, a .cia version and a .3dsx version
The first one can be installed into your 3ds if you're using CFW (custom firmware) or at least if your 3ds is on 9.2 and it's bootable from the home menu once installed.
The other one is for homebrew, so you need to run homebrew if you want to use it.

Everything gets more complicated everytime I get an answer. So there's a possibility to install JKSM using Homebrew Launcher? To be honest,

Thanks to both of you, guys! I was going to ask about the homebrew version of this save manager, but you gave me an answer before I did it. If it's working similarly to ordinary save_manager, I should be fine.
