Are you using the latest release of fbi and the universal injector? Did you have any issue making the fbi inject file? The only thing that I can think of that would have caused this is that when you were making the injectable version of fbi the process went wrong. Try running the go.bat again

Don't listen to this at all. Try to redo the steps for fbi injecting from the start.
I tried re-downloading the FBI.cia and the Extract Universal Inject Generator and dumping hs.app and running it again. It still didn't work. I think it might be because my Version is 2.1.0-4U. Does it have anything to do with that?

Why are you doing it on 2.1??? You should restore your backup as per the guide.

Alright, I recognize the fact that I messed up. Is it possible for me to reset my game without losing my data? Even if I do, it's not a big deal but I'd rather not have to re-download my games if I don't need to.

As long as you have not formatted your system between when you made the backup and now, your Nintendo 3DS folder (containing your games and saves) will still work.
If you did, I don't think JKSM or anything will work in 2.1.

If you skipped other steps, be absolutely shure you have A9LH installed and the payloads work.
If you didn't restore your NANDmin.bin from Part 2, Step 6, do it now with Hourglass9 or Decrypt9 (Keep A9LH) and disregard the rest I wrote down.

If you have done it (and you're on 2.1 because that was the starting FW you had and you have an Old 3DS), then read along.

If you're on 2.1.0-4, on that part of the guide (meaning you already have A9LH installed) means you skipped an IMPORTANT step of the guide:

Part 3, Section IV, Step 10:
Update your 3DS by going to System Settings, then "Other Settings", then going all the way to the right and using "System Update"
  • Yes this is safe, stop asking about it.
  • If you copied a firmware.bin to /luma/ earlier, delete it after updating or you won't be able to boot
