Hope this is the right place to ask for.
I took my save file from my Omega Ruby using svdt and edited the main file using pkhex. But when i try to replace the old save with the new one again, i get an error that the save file is corrupt.
Any help here?

Did you delete the secure value when restoring? I know JKSV does this automatically but if you used SVDT that's your problem, you need to delete the secure value, I had this happen to me once

Is this at beginning, the "Enable automatic secure valie rewriting on restore"?

Use savedatafiler (found on that iso site). It can clear/backup/restore secure values (allows you to use any save file for downloaded games).
edit: look for 011c4 when you open sdf and use r+x to delete the secure value. Your save should work even without restoring from sdf

JKSM does this automatically when exporting saves I don't even bother with Savedatafiler anymore.

do you have a file pkhex made called main.bak?

Try this run omega ruby play till you can save. Open your old save in pkhex make a simple edit of 1 item and export it, then import it with JKSM.
Well i found the error. I took the wrong main file. The actual save file was one folder further back .-.
