Hacking Lost things after Custom theme installation

I recently installed Custom theme cias onto my 3ds... Had used howling theme tool. And this happened:
1. Lost my official bought themes. I have an SD card backup before the installation.
2. Cannot redownload my bought Pokémon Alpha Sapphire. Today when I opened eShop, if shows "Initializing" and stuff, like it would happen when you launch it for the first time.
What's wrong? How do I fix this?

Did you also go to the eShop before/after you used Howling Theme Tool? I don't know if it works the same with custom theme CIAs, but when you enter the eShop, any DLC or theme CIAs you don't own are removed.

It screws with something saved to NAND, I think.

Yes I did, that must explain the mysterious disappearance of those themes... But the Smash Bros DLCs didn't disappear?

It corrupted your themes which messes up the eshop.

What you want to do is go to system settings. Data management. Nintendo 3DS. Downloadable content.

Find the ones for themes and delete them.

This should fix your problem.

To prevent this problem from happening again do as Arcadian Fox said and use CHMM2 for custom themes.
