I feel like uninstalling the eshop would be bad news, but I mean if you have the means to restore your NAND if you really mess something up I don't see why not.

Also wondering why you'd want to though.

Actually, at one point I uninstalled everything on my home menu (except for system settings, of course) just for fun. I didn't notice any sort of "side effect". Now, allow me, please to ask once again; why would you want to uninstall the eShop?

BECAUSE "Fre eShop" is better
Didn't you get the memo.
Eshop IS Freeshop.

Just download a ticket and install whatever you want.

Why would you wanna delete a fancy UI based Free Game store? It makes stealing I mean testing so much more robust.

There's not much of a point deleting the eShop; the system will just download it again if you update via System Settings, unless you install something else in its place and hike up the version number. Also, if you don't install something in its place, it's possible other Nintendo stuff might give you update nags since the 3DS will notice you have nothing installed in the eShop's place.

If you're really going to do that, make sure you're changing its version to something absurdly high like 65535 (this is the max possible value) as well as using Decrypt9 to encrypt NCCH, or it won't get along with the rest of the system very well. Also, make a sysNAND backup if you're doing this on sysNAND, so you can roll back in case of an emergency.
