Everything sounds like you insalled the game on the NANAD partition instead of the SD card space (you screwed up the sysnand i other words).

Only hope is to use GodMode9 and delete the wrong title you installed manually, or restore the sysnand to a precious state.

Are you copying ythe Nintendo3DS folder as well? If so, try to delete it and boot the 3ds as it had no games installed.
In the process of switching it now. Takes a while to copy 40GB onto it. :(
Any other suggestions folks?
I think he copy/paste his whole sd card.
And yes, try to start with only the arm9loaderhax.bin and luma folder

BigBlueMenu/Title Manager
That should auto-install it to the SD card.

Also, when the Luma3DS config menu comes up, tick ONLY
"Autoboot sysnand" and "Sysnand is updated" options.

Removed the Nintendo 3DS folder... still blank screen.

Try updating to the latest Luma3DS and delete the config.bin file.
Will try this now...

Restore a previous nand. Make sure you have. Slot0x.... files in the root of your sd card
