i also cannot use different theme for this because my emunand is linked (and i need to keep it linked because reason)

This helps to use decrypted firmware.bin from other cfws or your own dumped from 3ds in cakesfw.

Another way to know is to set your emunand theme different from your sysnand. Make sure on first launch of cakes you selected the use emunand option unless ur using sysnand with a9lTwo (probably common) questions: How can I tell I'm in cakesFW? Just by hovering over H&S app and seeing if it's FBI? And: How can I update the system version? Just using the system settings once I'm in emunand? Is it always safe?

That's true only the emunand would get messed up. Last I knew safesys only has the stuff to check 9.2 files so it wouldn't be able to check ones for an update.It's EmuNAND... By safe, I mean for his 3DS. And well, by being careful there's no reason to mess up with the files. SafeSysUpdater can check files.
The config/settings is stored in the "cakes" folder on sd cardhi all. can anybody tell where does the settings from cakes.dat is stored? is it within the cakes directory or within the cakes.dat itself? I'm just trying to understand how cakes.dat is working with the patching system.
