So how come this gives us a .cxi instead of a .cia? Also, I changed the TitleID of the game I'm trying to edit by hex editing the exheader.bin, but upon inspecting the .cxi, it remains unchanged. What does this app use to determine the game's TitleID when repacking everything?

check the output folder~

Yeah, not seeing that after I hit Build. Only thing I get is a .cxi thrown into the game's folder. Not sure what's going on here. I guess it's worth noting that when I use this tool to extract my decrypted .cia, it asks me for some rom.0001.xxxxxxxxx manual file, which I don't see, so I just close the file dialog.

when you click extract, and it asks for the rom.whatever, it should come right up for you to click..

That's right. The first one does, named "rom.0000.00000000." But there is a second file dialog, asking for "rom.0001.xxxxxxxx manual." If that second one is supposed to come up too, then I have another problem, because it doesn't.

I'm not sure this dialog is related at all, but I double checked and no cia is ever made. Searched the whole directory with UltraSearch (disclaimer: not a sponsored post)

I understand that you're not crazy, just... I didn't make the program.

It's in the case manual is not autodetected... if there is no manual just click Cancel ;)

edit: and at last, if you don't have the '_output' folder in 'Projects\CIA' create it

Why does this search for a file rom.0000.xxxxxx when I click "Extract"?
Because for a lot of game the 'main content' is named rom.0000.00000000 and the manual rom.0001.00000001 but for example Zelda Hyrule wariors 'main content' is named rom.0000.00000003 and manual rom.0001.00000004...
Furthermore for the homebrews, 'main content' could be named rom.0000.12345678
So, it's just because I wanted a tool that can extract all .cia
