Do games with saves work in emunand?When I launched omega ruby in emunand my save file got corrupted,and I don't want to risk my other game saves getting corrupted.

You are mistaken. I used retail games with rxTools for 6 months with no problem. I just recently switched to AuReiNand for a9lh.
They do work in rxTools, that was the whole point of rxTools when it was first created, to use emunand and retail games that required higher versions in non-updated systems without piracy (this changed later anyways).
Anyone have an idea why it might have happened? I was on 9.9 then downgraded to 9.2 set up emunand and updated it to 10.6.
With these versions, I don't know. But there could have been some encryption compatibilities if you switched between 7.x+ and 7.x-. Not sure if there was anything new regarding encryptions above these versions.
Or maybe you lack a key file on your SD card that would allow you to use the right encryption ?

You think it would work in 10.3 firmware because I tried it on another 3ds that had 10.6 and same result? Or how would I be able to check if the encryption is the right one?

Well, from what I've heard from my parents, he had a seizure last night, perhaps an epileptic episode, fucking died, had a near death experience, my dad called the paramedics, they showed up, took him to the hospital, and he woke up covered in tubes, and started complaining.
