3DS ROMs are dumped versions of those on game Cartridges. They can be run using Flashcarts. (Dangerous to play online with)
CIAs are installable to the HOME Menu. (Are detected as normal games; safe to play online with)

For 3ds roms you need a gateway or a sky3ds, cias can be installed on a 3ds without a flashcard (with cfw, that is)

Well I'm planning to get myself an SD card, the one included in my new 2DS will be too small I guess (only 4GB) and then I have to do Emunand, so I can use .CIA's, right?

I'm afraid of going online for the browserhax and then menuhax, so I will be using OOThax with power saves, unless someone can assure me the system will not update automatically? -_- my biggest fear.
