I'm not sure. Make sure you patched d2x cios 53 beta alt 56-249, 57-250, 58-251. I did it last night and it's working fine for me from SD and usb stick. Also try a different loader like Wiiflow

I will try to patch the d2x cios

EDIT:

I managed to fix the problem with the SD card, i was using the cIOS atl v53 and it seems that 53 means USB compatibility, and v52 SD compatibility! now my games are running amazing!

here is the info just in case someone need it:

"I recently softmodded my Wii and use Configurable USB loader myself, works like a charm. The big thing to making it work was making sure my Cios's were up to date. I don't know how true it is, but apparently the D2X-V10-BETA52 ones are better for making Wii games run off SD cards, while the Beta53 ones are better for USB.
I don't know how far along you are, but here's the guide I followed thanks to /u/BangkokPadang Here:
It sounds like you did not add the correct cIOS files. This is basically the custom system files you need to launch retail Wii Games from your HDD. Here are the Instructions.
Put your SD card into your computer
You need to download the D2X CIOS INSTALLER
Extract it into the apps folder of your sd card.
Extract D2X-V10-BETA53-ALT.ZIP to your sd card or usb device into the folder /apps/d2x-cios-installer.
(I used D2X-V10-BETA52.ZIP there)
Put your SD card into your Wii, and turn it on
Open HomebrewChannel and launch the D2X cIOS Installer
Your cursor will be on the cIOS D2X Version. Use the D-Pad to change it to the newest version (all the way to the right).
Move down, and change the IOS Base to 56
Move down again, and change the IOS to slot 249.
This version is only used by the Wii when checking updates. Set the version to maximum (65535).
You are now ready to install, so press A to continue. You will land on an overview with the available cIOS slots. The slot you just selected should be blinking. Several other slots may be highlighted in red.
Press A to start the installation.
Wait for the progress to complete.
Once it finishes, you will land on another IOS overview screen. Your freshly installed cIOS should be highlighted in a green color.
Press the A button to go back to the configuration screen.
Next, you want to configure the second cIOS. This time, use base 57, and slot 250.
Again, press A to install it and wait for the process to finish. Once everything is installed, press B to exit the application.
Please be aware that this tutorial has you install the CIOS files which are better for USB loading your games. If you have any interest in NAND emulation, you should probably read the details about choosing your CIOS files, which can be found HERE Additionally, more detailed instructions about the install process can be found HERE. Good Luck!!
Afterwards, you may need to go into CFG USB Loader's settings and make sure that iOS 249 is chosen as the default iOS games are launched with, since that is the one you just updated. You should also go into the settings for Metroid Prime Trilogy to make sure it is pointed at iOS 249 (since you probably have one of Hermes cIOS 222/223/224 loading its alt dol. Also, either point CFG USB Loader at the regular .dol file or disable loading from an alternate .dol altogether for Metroid Prime Trilogy. You don't need to load the alt one anymore. If, after you install the cIOS files and update CFG USB Loader's settings it still does not work, I recommend switching to WiiFlow, which can be downloaded from HERE
After this, my games ran without problems. Before I was getting black screen and returns to the Wii menu."
