ROM Hack .CIA patch question

Is there a way to create .cia game patches that are installed like updates to create/install mods? Hasn't this been done with the pokemon games? If it's not possible, what's the closest I can get to using mods without hans on CFW?

Decrypt a 3DS image get the romfs/xorpads and mod what you want and rebuild it into a CIA I guess. Though i've never done it myself.

That would require reinstalling whichever title I want to modify just to get my modifications into the game, though.
