I purchased a 64gb Micro SD card with an adapter, but how would I install it on my 3ds. I have homebrew entry points and would not like to loose them. Do I just drag and drop files?

Yes but did you create an Emunand partition?

Not yet. I want to upgrade my card to have enough memory to downgrade and use EmuNand

You'll be fine then just drag everything over but keep in mind when you format for emunand everything on that MSD will be deleted so keep a backup handy.
