No, it does, you just need to put all the files other than the 3dsx and smdh on the root.

I'd like to see how you fixed itAlright, using my awful programming skills (Read: I changed some directories in the part of main.cpp @Rinnegatamante linked to me in this thread) I've compiled a version of Tinker.3dsx that will work on Japanese N3DSes that doesn't require putting all the files on the root.
However, since the payload stuff is still messed up, instead of it going to Menuhax directly, you have to go back to the HBLauncher with L+R+B+Down and go to Menuhax manually. Still, at least this way I can compile a new lpp-3ds.3dsx for lua programs, so that I can actually have multiple until the payload is fixed.
