Gaming Question about Multiple SD Cards

i use 2 SD Cards atleast till i can get a Usable 32GB SD Card, (2x 8GB SD's)
to make things simple to retain Exploits i keep em nearly the Same, and this makes me curious

if i use the System Menu to Remove a game from SD card B, will they no longer show up on SD Card A?

(mostly because i have Pokemon Super Mystery dungeon and w/ Ironfall 1.1, OoT3DS, PhoenixWright: Dual Destines, LoZ: A Link Between Worlds , Azure Striker (+ Mighty gunvolt)and Fantasy Life,an 8GB SD Card is Filled quick! i was thinking for card B Remove to make room for Pokemon SMD to download, everything but Ironfall/OoT3D will doing so Break the games on SD Card A and thier saves?

No, deleting a game from one SD card won't delete it from the other. It's not magic.

i ment as in Deleting the game in one setting a Flag in the Sysnand that the games been Removed breaking said game in the other sd card
Do the games from one card show up in the menu of the other? The process to add a game to one card would be similar to the one of removing a game, so if games that aren't actually installed on that card don't show up, it would be unlikely that you'll encounter any problems. If you really wanna be sure (but don't want to bother reinstalling your games to find out) just install a free demo/game or uninstall an app that's on both consoles (like Hulu or something).
