Have patience, it'll often fail to connect the first couple times for whatever reason.
I used to have that problem with Cyberduck until I disabled multiple connections. It's much better now. I do find that my 3DS seems to drop WiFi while I'm in homebrew unless I keep a constant ping going in the background, but I think that might have more to do with my Unifi routers than anything else.

Since I plan on using this mostly for save editing, I'm not too worried about it dropping connection on such small files. Also, will I need to get a file manager for homebrew, or is that built into FTP-3DS?

You don't need a homebrew file manager, you can just do it over FTP.

Alright. I'm gonna need a bit more help. So I went with Filezilla and have no clue how to set this up. I'm just using the ftBRONY that the starter pack came with, so the IP is 172.20.20.20, port 5000.
Hate being a noob, but I guess I gotta start somewhere, eh?

I've never used FileZilla, but looking at the screenshot it looks like this is what you need to do. On the toolbar, put the IP address in the Host field. Enter anonymous as the username, and 5000 as the port. Then press Quick Connect. The right hand pane labelled Remote Site should then show the contents of your 3DS SD card. You can browse the two panes to get to the source/destination folders on the local and remote side and then drag and drop files between them.

I'm getting "connection refused by server" as an error message. Do I need to set up a server on my computer? Rather, if I switched programs, would you be able to help better? Cuz I'm not that picky.

No, the server is running on the 3DS. If the connection is refused then that means the IP address or port is wrong, or the server isn't running.

Edit - it could also mean there is a firewall blocking the connection.

Ok, so for a more stable experience:
  • Make sure your 3ds has internet connection, not just LAN
  • While in HBL, close the 3ds, wait until the first flash of the yellow LED
  • Open 3ds, wait a few seconds
  • Start this homebrew, then immediately connect

I think it's a firewall. Is that something I can alter from my computer, or do I need to tool with the router?

Depends what is running the firewall. If the firewall is running on your computer then you configure it on the computer. If it's on your router then you use the router's web interface.

I've had to go back to ftbrony because this no longer returns to launcher when i press B the second time (first shows me "press B to quit")

ftbrony works well (but looks like crap)
If you download the ftbrony source and go into the /data/ folder there should be a banner.bin file. Open it in a hex editor, replace ALL data with 0's, and recompile. You now have a good FTP server with no ponies on the bottom screen.

You can use ftBRONY (mod by suloku):

1. go to image to BIN converter
2. upload your image [320x240] and load it
3. mark the 90° option
4. download the "image.bin" and rename it to "background.bin"
5. copy the file to the ftBRONY directory
