Hi,

I have PBT-CFW and I'll buy a GW. Once I'll have my Gateway, I'll unlink NANDs.

1) If I format SysNAND, could I play CIA installed on SysNAND (with PBT) in EmuNAND?

2) Will the activity log be reset?

So if I format SysNAND (without SD) I couldn't play CIA installed -in SysNAND- on EmuNAND?

Correct. Once unlinked, the CIA installed on sysNand will not even show up on emuNand. The two Nands will use entirely different folders for their data, as they will have two different IDs.

One thing worth noting is that if you unlink the NANDs anything related to emuNAND decrypting won't work, so decrypting emuNAND dumps, dumping title keys from emuNAND (for dumping your own eShop games) or other files from emuNAND or injecting files to emuNAND won't work, basically any of the features rxTools offers for emuNAND will no longer work.
 
So if I perform a Format EMUNAND, I update the EmuNAND then I format SysNAND, everything will be OK and I'll keep all my data (CIA, saves, EmuNAND friend code...)?

So, legit CIA SSB4 doesn't show up in 9.7 rxTools emuNAND, but it shows up in sysNAND, also my eShop purchases DSiWare and Pokemon Rumble World only shows up in rxTools 9.7 emuNAND and not in sysNAND.
Is that linked or unlinked?

How can my legit CIA I installed to 4.5 sysNAND show up in my 9.7 emuNAND aswell?

That's how it worked for me.

I selected "Setup Emunand". Everything that was in sysNand was also in emuNand. (I had purchased a few games off the eShop previously, such as SSB4.)
The two were linked, so CIAs installed in emuNand had the unwrapping bug.
I formatted sysNand, and it got a clean home screen, emuNand was untouched.
Downgraded sysNand, added folders to spell out "SYSNAND", moved everything other than System Settings off the main page.
emuNand still has everything it had before, all my friends are still friends, friend code is the same, street pass is the same, Mii Plaza still has everything, legit SSB4 is present and runs just fine, and so on.
sysNand can no longer see SSB4 and other legit games, and would not be able to run them even if it could, since the signature they have no longer matches the new ID generated for sysNand when I did the format, though.

Did you install/download these items after setting up the emuNands? Installing titles updates the title.db (and I think there's another file, but I could be mistaken) that exists in the internal memory, and not on the SD card's file structure. So anything installed after the cloning/setup will only appear in the nand where it was installed. I believe there are guides for extracting/updating/injecting the title.db and such, but it's not something I've messed with personally, so I'm afraid I can't give much more information than that. It might require the nands to be linked (using the same ID), as well, especially if you're going to be trying to move anything into sysNand.

Yes, I downloaded these titles after I setup the 9.7 emuNAND so I could connect to eShop and redownload my purchased content.
Same goes for SSB4 CIA but it has to be on the 4.5 sysNAND because Pasta CFW and it doesn't show up in emuNAND.
