I installed dios mios lite and now i want to remove it so I can use Nintendont instead. Can someone explain how I can safely remove it? Do I simply overwrite it with the official Nintendo mios? If so, where can i download the mios?

Nintendont doesn't use MIOS AFAIK, so you should be able to have both installed and choose which one to use in your USB loader.
But to answer your question, installing the official MIOS is the correct way to remove DIOS-MIOS. You can use NUSD to download it.

I'm not exactly sure how to use NUSD. Do I download the latest mios file or is there a specific one i have to get according to the version of my wii?

The Real Jdbye is correct, Nintendont doesn't use MIOS. It's actually a virtual machine that runs on the hardware. I installed Dios Mios a while back and switched to Nintendont without issue. In fact, I still have Dios Mios installed and have zero problems. Just be sure to change your GameCube loader settings in your preferred backup loader (I prefer USB Loader GX).

I'm having confusion using the NUSD. Will a miospatcher work as an alternative?

NUSD is pretty simple, you just click on Database, find MIOS in the list and pick the latest version, make sure Pack WAD is ticked then start the download.
The available cMIOS installers still need a MIOS wad on your SD card to use as a base, I think. Assuming that's what you meant by mios patcher.

So i selected database and the latest mios. I check pack wad. Do i start NUS download or click the "save as" icon next to "pack WAD?"

dios mios is a mios
nintendont is an actually app\emulator, doesn't use mios.

yeah. but I have a gc loader that loads the games off discs. When Dios mios was installed the gc backup loader no longer works. I would like to be able to run games off nintendont but I would also like to run games off the backup loader in case something doesnt work off nintendont.

If you mount the DVD drive in a backup loader like USB Loader GX, it'll use the game with your selected GameCube load method. Nintendont, as was just pointed out to me yesterday, CAN load games from disc.

you can use cMIOS installer to restore original MIOS. they have the option to download and install MIOS without patches.
But if you use NUSD, just select pack to wad and download it. it will create a MIOS-something-v10.wad
install that wad with your favorite wad manager.

What backup loader were you using?
if it was neogamma + cMIOS to read burned gamecube game disc, then don't worry because nintendont can load them too (and without a cMIOS). neogamma is outdated now.
just restore MIOS v10 to be clean and be able to play retail game disc if you want to.
Then use nintendont to play backups, retail discs or burned discs.

You can launch the game directly from nintendont homebrew, or from a loader (like USBLoaderGX in my signature. Don't forget to tell in the loader settings to use nintendont instead of MIOS)
