I was wondering what my options were for keeping my save files easy to back up and move across different formats. I'm planning on getting a new 3ds xl and installing games directly to the system. My questions are:

1) Once I'm playing through an eshop game, will I be able to backup and restore my save file?
2) Can I play an eshop game with a save file from a backup?
3) Is there any way to use save files from my retail cartridges when playing backups? As far as I know, the only way is through NTR CFW, which requires a copy of Cubic Ninja, which I don't have.

I'm currently on an O3ds and I've been avoiding installing games on the system, since I was getting a new system and wanted to be able to move everything over. Sorry in advance if any of this is obvious.

1- yes. just copy your sd card content to a safe place.
2- yes, you'll need some manipulations with SaveDataFiler to move saves around formats, but that's works.
3- yes. You can dump save files with the gateway launcher.dat, but It must be version 9.2 or lower.

For 3, it depends on what kind of save format isn't it? I keep reading that NTR is the only option for retail carts already on the new encryption

the new encryption is for games using the 7.0 key encryption. If the 3ds fw is above 7.0, it will work without any problems.

I got a question about eshop games. I know I can back up my saves by backing up the entire sd card, but is there a way to extract/install eshop saves without touching everything else? The actual save files are tiny, I don't want to have to copy the entire SD card just to backup my saves every time.

Yes, you can with SaveDataFiler too.
