I tried to inject, but everytime I quit pokemon yellow I get random colors

Try clearing out history, cookies or just resetting the entire browser.

It goes well after injecting while closing the 3ds it crashes and reverts when opening again

You need to inject the game every time you re-open the game you're using to emulate the game. That's why.
