Not yet it doesn't. But cell9 has said he hopes implement a method of launching .3dsx files in the future.Does this include Ninjhax functionality, ie. running homebrew via .3DSX files? If not, will it in the future?

Exactly! If you watch closely on boot, the CIAs appear for a brief moment but disappear. After booting them, they'll show up under the sysNAND but they won't boot.
