Hacking Using eShop to update CIAs?

You can, you don't even need the games to download the updates.

Not if your emunand is unlinked.
Edit: eshop won't do that, if your emunand partition is linked it will delete all your custom themes and dlc's.

You need to remove your SD card and format your console via the System Settings in Sysnand. Just be sure to remove your SD card before you format so your progress stays.

Yup, one is for sysnand and the other one is for emunand.

I have emunand unlinked (i have 4 folders) and when I connect my 3DS to eShop, all DLC are deleted.
