I have a Gateway and my SysNAND is on 4.2 and EmuNAND is on 9.4. My games say they have updates available and when I try to go to eShop or NNID settings, I keep getting an error message. I separated the NANDs earlier by formatting the SysNAND. Would also formatting the EmuNAND fix the error messages on eShop and NNID settings? Thoughts appreciated :)

How do I do that? I don't see NNID Settings on SysNAND.
On the same page as the other connections it should be a thin bar at the top of the screen. It least it is on the newer firmwaares, it has been a long time since 4.x for me.

Once you get it working on emunand you should be able to format sysnad again and not have any problems. At least I don't.

Connections? On the Internet Settings?

There's no NNID on 4.x ;)
NNID/Miiverse wasn't introduced on the 3DS until around 7.x

I don't know of a direct solution becuase I never used gateway on 4.x. Hopefully you can search for one or someone else that knows can help.

If all else fails make nand backups and upgrade sysnand to 8.1 or whatever you have on a retail cart. You can always downgrade later but will have save compatibility issues if you downgrade.

Wii u will not help this.

Edit. Must saw cearp here. He is an expert answer his question.

Basically you should have put your NNID settings in your sysnand before downgrading, which you didn't.
So if you want to fix it now, either restore your old NAND and do it or format your emunand so that it gets the settings from the 4.x sysnand (that might work and allow you to use the NNID in your emunand)

if you didn't downgrade, that error code can also mean a problem with internet connection btw

Ok, do I format the EmuNAND from the Gateway Menu, or through the 3DS System Settings menu?

The best scenario would be start "fresh" and format the whole SD card.
Basically, do you backup of your SD card contents.
Then format the SD card with SDFormatter. Put the stuff back in the SD card and enter GW Menu. Use the option to format emunand.
Afterwards when you enter emunand, it will be on version "GW3D 4.2.x". You can update it and then try to enter the settings to check if you can set up your NNID

If I do the format, will I lose my 3DS game saves? I backed up my 3DS games on GW.
Also, can someone walk me through reinstalling DevMenu and savedatafiler once I reformat the EmuNAND?

it depends. the stuff on your sysnand (if you have any) will continue to be there since you'll backup up the files before formatting the SD card and you'll put it back afterwards. the stuff in emunand, only CIA saves might get affected but you can backup those too with savedatafiler. The other saves (.SAV) are in your SD card and like I said already, you're backing up your SD card's contents first

Just do it this way
1. Create backup of SD card.
2. Format SD card with SDFormatter.
3. Put stuff in SD card again (important so that sysnand doesn't think you lost your system folder)
4. Enter GW Menu and run Format Emunand.
5. Once Format Emunand is done, just power down the console. Do not enter the home menu.
6. Put back the files again inside the SD card since Formatting emunand only leaves the launcher.dat there.
7. Enter 3DS again and use it normally.

Btw... doing all this will only give you more trouble though. It will link back your emunand and sysnand again.

If you just restored your old NAND, configured NNID in sysnand and then downgraded again, you wouldn't have so much trouble.

Can you walk me through the latter (Restore NAND, downgrade)?
