I'm glad everything app/game installed with DevMenu doesn't get deleted after entering to the eShop. I wonder if Gateway patched something or it is just that the eShop is not deleting these for having "developer certs" or something related.

Testing it now, though taking the DevMenu.CIA from the 6.2 SDK does not seem to load.
Not quite yet, first you must be able to decrypt your NAND, the encryption keys used for SD data is in movable.sed on NAND. But now that homebrew can run with (as far as I can tell) full permissions, writing a NAND file manager/decryption that can run natively as a ROM (or a SD card title) should be easier. I want a copy of pokemon xy in cia. I have an valid eshop copy on my other 4.5 console, is it possible to compile a CIA from the contents on the SD now? or convert the .3ds using Void's decrypter? :3

I don't think the eShop ever had that functionality. It probably ignores "developer installed" applications.
I couldn't use New Super Mario Bros 2 DLC (EUR) with my NSMB2 (US)

You ignore it, mate. If you ever do a system transfer with emuNAND and then restore the lost contents. After entering to the eShop, the recovered contents will get deleted.
