In the setup guide it says "If you only have access to a 3DS, it is important that you update your DSTWO's firmwarebefore you update the firmware on your 3DS."

What if the 3ds is already has the latest firmware? I just bought a new 3ds xl(not shipped yet) and im pretty sure it's going to come with the latest firmware.

Can I still do it?

Also about the OS that wasn't explained in the set up guide. The OS is in a folder, should I move it over to the microsd in the folder format or in single files?

The DSTwo when you buy if(if you already haven't) should come with the latest 3ds firmware compatibility.

The os is in the _dstwo folder.

Also, the method listed in the OP for updating the firmware for the card after the system firmware update works. It made me nervous as hell that I was going to brick it, but it worked fine, and I learned the important lesson of not updating the system firmware immediately (really, really wanted Miiverse lol)

There's a different method if you already are on the latest firmware. And for some reason it was removed from the download page but it still works.
1. Rename dstwoupdate.dat to dstwoupdateb.dat
2. Copy to root of sd card.
3. Insert sd card into dstwo into 3ds.
4. Open Alex Rider icon.
5. Wait on the error screen for 3 minutes.
6. Remove the dstwo and sd card and delete the dstwoupdateb.dat from sdcard.
7. Put it back in the dstwo into your 3ds.
9. Enjoy!

You might want to wait a little longer than 3 minutes...just to be safe, because you will brick your card if you shut it down before it's completed.

3 minutes is already being quite cautious, it's the length of time Team Supercard recommended.

This is the process Friend of Sonic was referring to, it's also outlined in the Beginner's Guide.

So I updated my 3ds to the latest version before I updated the ds two. I just tried the method above. After step 5 I turned off the 3ds and did the rest. Unfortunately it still gives me an error. Was I supposed to press A or something on the error screen?

No, you were just supposed to leave it.

Messed around with it some more and it now works again. Just FYI for those who think they may have possibly messed up the first time, don't give up!
