Gaming Need help with 3DS system Transfer.

Ok, so I bought the Fire Emblem 3ds bundle. I have a launch Ambassador 3DS. I want to transfer everything from the old one to the Fire Emblem one... From what I am reading though, will Fire Emblem be deleted from the new system when I transfer?

It actually didn't. :-P I was however able to redownload it. And yes, it is very pretty.
