I re-installed my themes for my 3DS and then when I turned off the 3DS and turned it back on and held R, I couldn't get to homebrew again. You can't have other themes while menuhax is active?

You need to install the theme using menuhax it has the option to I stall themes in it if you instal a theme any other way it removes menuhax and that is what has happen to you.
