Ah thanks its working now, i would have thought r-win himself would have posted somthing in here about his release, have you tested this is it working? I dont know why but when i read the google code page it sounded like he just added the initial start but not finished yet, but this is great news, Thanks r-win!
EDIT: So hows the test results on this, I have several questions, i cant test at the moment im at work lol
speed compared to WBFS?
Is there an option now to choose whether you wanna use FAT/NTFS or WBFS now or how does it co-exist?
Did you have to have a wiiflow-fat folder or just named wiiflow like normal on FAT drives?
Allright, here it is
Today, I've commited revision 36 into the google SVN of wiiflow. This revision was commited in a branch, because it still contains one major bug. Support for FAT/NTFS is complete, and confirmed working. A new configuration page has been added (page 7 indeed), which allows you to switch partition types. The partitions are automatically detected upon startup, so the list will only contains partition you actually have.
If you want to use FAT or NTFS, the following filenames are accepted
USB:/wbfs/Game Title (Be Creative) [GAMEID].wbfs
USB:/wbfs/Game Title (Be Creative) [GAMEID]/GAMEID.wbfs
USB:/wbfs/GAMEID_Game Title (Be Creative)/GAMEID.wbfs
Also, FAT and NTFS support
REQUIRES Hermes cios rev
4. Support for rev5 and cios 249 will be added later, it has a lower priority.
The major bug I was talking about concerns download full HQ covers to a USB device. The covers are somehow corrupted between downloading and saving. Therefor, store the covers on the SD card until this issue has been fixed.

Edit: removed USB:/wbfs/GAMEID_Game Title (Be Creative).wbfs as posibility. That is not possible
Thanks oggzee, for notifying me.
Note: On NTFS, .iso files are also supported. The same naming convention applies.
Final note: don't forget to thank oggzee for his great FAT/NTFS loading code.
